I noticed this in a few other videos but why did Goon has fewer ships at the start, is it because they had two Nightmares? They sure got their asses kicked.

It's a points based tournament. Each ship is worth a number of points depending on how powerful it is - BSs are worth a lot, frigates are cheap. So you can either have a large team of smaller ships or a smaller team with more powerful ships in it.
